Maurice is having trouble with his stingy king, and goes missing after fighting over a camera with Julien. Maurice disappears, but since his picture is showing on the camera, Julien thinks he's stuck in the camera, which he believes is a magic gift from the sky spirits, but the penguins think otherwise. The penguins find him in the junkyard and bring him home to Julien's kingdom where he decides to accept Julien over "those crazy penguins".
The penguins build a rocket to go to the moon after being annoyed by King Julien and the other lemurs too much. However, thanks to a miscalculation made by Kowalski (Kowalski later says "It seems that I forgot to carry the two"), they end up on top of a building with a cat trying to catch birds. Meanwhile, Julien and the other lemurs deal with the booby traps in the penguin's habitat while trying to "borrow" their TV.
When Marlene screams in the night, the Penguins decide to investigate the noise. After Julien "scares" away the "ghost", it returns. The Penguins realize the "ghost" is an alligator named Roger screaming because of his fear of Marlene's snoring.
When toy Mort plush dolls at the zoo gift shop become very popular, Julien is jealous and sabotages them by dropping the entire inventory of Mort dolls into the skunk habitat so they'll have to be returned to the factory. Unfortunately, the real Mort is taken too. The penguins have to save Mort before he gets shredded. Like the penguins, Julien mails himself to the factory, and together they have to save Mort. Mort is saved but Private is left behind by accident when a plush Private doll is mistaken for a the real one.
Julien announces that tomorrow is "King Julien Day". Maurice tries to get everyone to join in the celebrations, claiming that if they do not, Julien will "freak" on them, (meaning Julien will go insane and attack them physically or mentally). Despite a bribe with a piñata that Mort and Maurice had snatched from a rained out birthday party when no one was looking, Skipper refuses to celebrate, preferring to spend the day carrying out scheduled maintenance on the penguins' headquarters. The others go along with it only so they can get the candy from the piñata.
Marlene finds an egg in her habitat and gives it to the penguins to hatch. Julien claims that the egg was his and names him Julien Junior (J.J.). When he says that he will raise the egg to be handsome, brillant and humble like himself, Skipper agrees to hatch the egg. Private wants to care lovingly for it, unlike the other three, who put the egg in dangerous situations, such as obstacle courses and hang-gliding. Throughout, Julien attempts to take the egg for himself. It is later shown that the egg was a duck's and that the duckling inside had taken up Skipper's traits, with "Eggy", as Private calls him, saying to his siblings, "Cute and cuddly, boys, cute and cuddly", one of Skipper's well-known lines.
Julien's noisy music annoys the animals so Skipper steals the batteries from his boom box. Julien fights with Skipper while trying to recover his batteries and both of them fall into a compound occupied by Joey, a mean kangaroo. They need to work together to escape from Joey, and eventually do. A battery is lost, leaving the lemurs without music, but Skipper gives Julien a battery from a walkie-talkie, as thanks for saving him.
Julien starts to mock Skipper when Skipper won't allow him to play "Capture The Flag". Skipper eventually agrees to play against Julien, who wins, taking the penguins' TV as a prize. In successive rematches, Julien continues winning until he has all of the penguins' possessions. After finally realizing that the lemurs travel by the tree-tops, rather than by land, Skipper challenges the lemurs to one more rematch, for all or nothing. The penguins win by flying (using jet packs) and take all of the lemurs' possessions, including Julien's bouncing castle, Julien's crown, all of the penguins' possessions that the lemurs had taken in the previous matches, and Mort.
After Mort accidentally destroys Julien's floating chair because of his obsession with Julien's feet, the king proclaims that anyone who touches his feet will be banished from his "kingdom" forever. Mort finds himself waking up, touching the feet (twice, but screams and wakes up Julien on the second time) and is banished. Marlene brings Mort to the penguins to help Mort overcome his crazed obsession over King Julien's feet, making him "100% lemur foot-phobic" but, when Julien floats away in his chair, Mort has to save him by grabbing his feet. In return for this, Julien withdraws his decree and allows Mort to hug his feet only one time.
The penguins don't like the new webcams that have been installed around the zoo and rebel, but Jullien plays to the cameras, because he wants to be voted most popular animal. When Private accidentally slips and falls into the fish bowl he becomes incredibly popular and is taken away to entertain his fans on stage. Julien's attempts to become more popular result in Mort being flipped onto Private's stage, destroying it. All of the cameras are knocked down, with one ending up pointing into the zoo kitchen, where Alice is dancing while using a banana as a microphone. Private is rescued but the ultimate winner is Alice, who is voted most popular because of her kitchen antics.
While trying to prove he can have fun on "Fun Day", Skipper causes Julien's crown to fall into the sewer, making Julien scream for hours. After a visit from an angry Maurice, the peguins sets out to retrieve the crown. Meanwhile, Marlene trys to keep Julien calm, while he mourns for his cherished, missing crown. When the penguins find the crown, Skipper has to fight a giant rat for its return. When the crown is returned to Julien, he finds a smudge on it and calls for his spare crown.
Marlene and Mort visit the new neighbors at the zoo to welcome them but the new neighbors take Mort. Meanwhile, Kowalski is having problems because he thinks out everything too much, never acting on instinct. Marlene reports Mort's disappearance to the penguins who set off to rescue Mort. They find that Julien and Maurice are also present in the new neighbors' enclosure. One by one, the animals disappear, leaving only Kowalski to rescue them all. Kowalski captures two of the hostiles, who turn out to be friendly chameleons.
The penguins think they hear a hyena, which turns out to be Julien, who is being taken to the hospital, leaving the lemurs without a king. Skipper convinces Maurice to be king, until Julien returns, but Maurice insists that "Julien will always be our one and only king". Maurice goes crazy after eating Julien's lychee nuts, demanding the loyalty of all of the animals in the zoo. After initially thinking this is just a joke, Skipper realises that he is serious and formulates a plan to wrest control from Maurice after he shuts down the power and water to the zoo habitats, but get captured in the process. After fighting Maurice's two gorilla bodyguard's, Bada and Bing, in an unsuccessful attempt to wrest control from Maurice, the penguins seek out Julien at the hospital. They find that Julien was sent crazy by bad nuts but a guava juice given to him counteracted the effects of the nuts. With Julien, the penguins try to regain control by spraying Maurice with an aerosolized version of the drink. Julien is knocked out before he can spray Maurice but Mort manages to spray him and save the day. After Maurice recovers, the lemurs play cards with the penguins, while Mort eats some of the bad nuts and his eyes turn red.
Alice unveils a robotic zoo guide that the penguins immediately see and process as a threat. Assuming that they will be replaced by robotic animals, Skipper tries to get Rico to regurgitate a weapon that they can use to destroy the robotic guide. Rico eventually regurgitates a time bomb that Skipper then activates. Meanwhile, Alice has noticed that Rico is regurgitating constantly and heads toward the penguin enclosure. When the penguins see Alice coming toward them, they hide everything that Rico regurgitated, with the exception of the activated bomb, which Rico then swallows. Alice forces Rico to drink a strange liquid that keeps him from regurgitating and the penguins must try to get him to regurgitate the bomb before it explodes. After numerous failed attempts, including forcing Mort down Rico's throat, the penguins give up and say their goodbyes. But Rico (as seen in the beginning) has a "gooey love mush sensitivity", so the penguin's sweet words make Rico vomit. Rico then finally regurgitates Mort and the bomb. Mort is uninjured but the bomb lands in the robotic zookeeper's hands, and explodes, destroying the robot.
Julien is bored and when he sees the penguins driving around in their car he wants to drive it. Skipper refuses and so Julien tries to get his own car. After Maurice proves to be a poor substitute for a real car, the lemurs steal Alice's electric zoo cart, which is much bigger than the penguins' car. Julien challenges the penguins to a race around the zoo, with the winner taking both cars. The penguins can't win with the car in its "girly state", so they customize it, making it faster and adding a flame design on its body. Just as the penguins are about to cross the finish line, Phil the chimpanzee throws a banana peel onto the track, causing the penguins' car to spin out, allowing Julien to win. Julien's car also crashes but he revels in the fact that he has won and now has the penguins' car. The penguins have the last laugh as their anti-lemur ejection seat launches Julien into the sky.
The animals are successful at getting their favorite snack of popcorn from zoo visitors until Alice catches a boy tossing a piece of popcorn to Marlene. Alice then yells at the boy and slaps signs reading “Do not feed the animals” around the zoo, preventing the animals from obtaining the treat. The animals assemble to determine how to get popcorn on their own, but the penguins and lemurs don’t want to work together. The penguins then raid the zoo storage facility, the lemurs following behind, resulting in two bags of popcorn being taken between them. But when they get back to the zoouvenir shop, they realize that they have unpopped popcorn, and Julien believes that the “popcorn eggs” need to be hatched under their warm bottoms. When Alice finds a trail of popcorn leading to the penguin habitat, Private helps Skipper hide the bag in the incinerator, and it soon pops, filling up and then bursting from the penguin habitat. Skipper and Private land in Marlene's habitat and Marlene congragulates them on their job "sort of" well done. Julien thinks the salty snack gods gifted him with it as a reward for helping to "hatch" the "eggs". At the end, lying on a popcorn pile with the other penguins, Skipper declares that he is "pretty darn sick of popcorn."
The penguins perform and display their cuteness to zoo visitors in order to prompt them to feed them with fish purchased from Alice. Julien observes this from his habitat, stating his resentment of the fish odor to the other lemurs. When the zoo visitors feed the penguins, the penguins soon notice that they are not being fed their regular fish, but rather fish-shaped cake imitations. While Julien revels in not having to smell the fish, the penguins find the new cakes to be terrible in taste and hope that the substitution is just a one-time trial. When they are fed the fish cakes the next day, however, they assemble to plan a mission to obtain real fish on their own from a fish delivery truck as it travels down the road, which includes using a flamingo for aerial support. When Julien observes the penguins preparing for their mission, he tells the other lemurs that the real fish cannot be allowed back into his kingdom. The penguins put their plan into action and obtain several crates of fish from the delivery truck, but when they return to the zoo, Julien tells them that he secretly switched the crates of fish with crates of the fish cakes. Julien and Skipper then engage in a series of attempts to one-up each other in terms of who last switched the crates around. But when both sets of crates are opened in an attempt to settle the disagreement, both contain the fish cakes. Kowalski then says that he has a theory on where the real fish ended up, and it is revealed that the flamingo had taken them.
The penguins freeze their habitat so they can play a hockey game against each other. They are then challenged by a group of rats (the same rats featured in Crown Fools) to play against them, since the rats cannot go back into their sewer home because the pipes burst. Having been led to believe that the rats were not experienced in the game of hockey, the penguins agree to the game, agreeing also that the ice would then belong to the winner. The rats, however, intended to lead the penguins to believe that they were not good hockey players, but really are and win the hockey game, claiming the penguins’ ice. After the loss, the penguins begin practicing their skills on the lemurs' ice, but Julien won't let them practice unless he is on the team. They recruit him as a cheerleader, as well as Maurice and Mort. After improving their skills, the penguins replay the rats, and start out with the upper hand, but the rats then start to play rough. They send Private flying into the porcupine's exhibit, taking him out of the game. He is replaced by Maurice, who plays horribly. The leader rat smashes into Kowalski, who begins to speak gibberish, such as "The Moo Cow may have a chocolate marshmallow," or "Flibbity jibbit, man, I'm as juxtaposed as the next hamburger," which takes him out of the game, too. He is replaced by Mort, who is even worse than Maurice. Then, leader rat whacks Skipper with the hockey stick that he is using, taking Skipper out of the game. Finally, Julien goes into the game. When one of the rats skates over his foot, he becomes extremely enraged because someone has touched his royal feet, and starts whacking pucks everywhere, until the rats surrender. The penguins then cheer for Julien, the hero of the game.
Skipper runs from the zoo veterinarian in order to avoid getting a shot. The penguins try to force him to do it, but Skipper seems to escape and avoid all they throw at him. Private rips off Skipper's hospital ankle bracelet by accident. When the penguins give in, Private has an idea. Private says that he could pretend to be Skipper and get it all over with, and he wants to take the risk of getting another shot. Private waddles over to Alice, who is searching for Skipper, with Skipper's hospital ankle bracelet on, and she takes him to the veterinarian. When the chimps inform Skipper a second shot could make Private become sick, or worse, he goes back to the veterinarian's office, and tells Private that he'll take the shot. He is given the shot and screams in pain but is proud about it afterwards. At the end, Alice tells the penguins they have an appointment with the dentist, and shows Kowalski has an extreme fear of the dentist. Private states, "But we don't have teeth."
Mason and Phil are fed up with the lemurs annoying them. They find out a solar eclipse is coming and tricked Julien by telling him the "sky spirits" are angry at him just as the moon covers the sun. Julien promises to be nice to everyone just as the solar eclipse ends. The penguins are then annoyed with the lemurs being nice. They figure out Mason and Phil tricked Julien. Skipper distracts Julien while Kowalski, Rico and Private make a laser that shoots lightning pointed to the sky and hooked to the bell on top of the entrance building. They make the time on the clock move faster making the bell ring and shooting lightning in the sky. The lightning strikes Skipper who survived it (but it was aimed to shoot Julien so he would be his normal self) and Julien decides to be himself anyway. The episode ends with Julien, Maurice and Mort annoying the chimps once again.
Mort quadruples in size after an accident with one of Kowalski's inventions, a super-ray designed to enhance fish. After finally realizing that Mort is super strong, Julien uses him to steal food from the other animals, like stealing an elepant's peanuts and Joey's(from Assault and Batteries) hay for Julien art work. When Mort wants to eat a banana that had been among the stolen loot, Julien denies him access to it. After being fed up with constantly being mistreated, Mort uses his new-found strength to take advantage of Julien by eating as much loot as he wants and hugging Julien's feet. Kowalski prepares a medicinal antidote for Mort to reverse the effects of the super-ray, but Mort refuses to take it. When Mort uses Julien as a bat and Private as a ball to get rid of him when he tries to give Mort the medicine, Private becomes the second accident with the super-ray when he lands on it. A large, muscular Private then is able to force Mort to take the medicine and return to normal. However, when it is Private's turn to take the medicine, he refuses it, as he enjoyed being big. Then, Rico says, "Oh boy."
Marlene gets a new roommate named Rhonda, a walrus who is sloppy and has bad manners. Before her roommate arrives, she dances with Skipper with excitement, but Skipper is paranoid that Marlene's roommate may be a spy, possibly with the intent of stealing Kowalski's newest invention, a device whose function is not yet known. The penguins point out to Marlene that the new arrival weighs at least 1,500 pounds, enormously heavier than she is, and suggest that multitudes of otters might be on the way. The new roommate turns out to be a walrus, however. The new walrus, Rhonda, bullies Marlene and uses her as a live tissue. She also farts in the water constantly as well as in Marlene's home. After faking her approval to the penguins several times, Marlene finally asks them to ship her somewhere else. But when she learns that a labeling error resulted in Rhonda being headed for a polar bear reserve in Alaska, her guilty conscience causes her to save the annoying roommate. Marlene ends up using Kowalski's invention, which turns out to be a plasma cutter, to free the crate at the dock where Rhonda is being shipped out of. Once the crate gets back to the zoo, Marlene and the penguins arrange for Rhonda to be transferred to the Hoboken Aquarium (which does not actually exist). Rhonda ends up being a spy after all, and she steals Kowalski’s plasma cutter and discusses it with Dr. Blowhole, Skipper's unseen dolphin arch-enemy, en route to the new aquarium.
